Your voltage regulator is inside the PCM not in your alternator. As of 1991 all but the SJ's had the regulator in the PCM. When the battery goes dead the PCM can lose it's memory and the idle will act strange causing a stalling condition. You may have to have the Idle steps reset for proper idle quality. They should be less than 10 @ curb idle.
